Can anyone advise me the best and cheapest way to travel from the Milan airport to the Milan train station to catch an intercity train?

I assume you are coming from the main airport to the central trains station. In that case, use the shuttle -- about one hour.

Malpensa Shuttle- 6 Euros each- 40 minutes (rush hour sixty minutes) drops you at Centrale Stazione where you pick up the Eurostars and most intercity trains. Do not head for the Milan City Bus... "Shuttle" is on the ring round connected to your terminal, one floor above the ground. Runs every twenty minutes. George

To be clear, the shuttle from Malpensa to the Milano Centrale train station is a bus ride. The Malpensa Express train takes you to another train station in Milan from which you'll have to take the subway to get to Centrale.
