Train. It's just over an hour from Siena to Florence on a Regionale-class train. You will then transfer to a high-speed that stops only at Bologna and Padua on the way to Venice Santa Lucia. You can buy the tickets online at www.trenitalia.com with mini-fares on the high-speed leg. Buying a ticket on the high-speed will lock you in to a specific train and departure time. The mini-fare ticket is non-refundable. Alternatively, you can take the SITA express bus from Siena to Florence, walk about 1,000' to the main Florence train station and get on the high-speed to Venice that way.
