Best??? It depends on your criteria. What's important. Cost? Speed? Convenience? By train it will take about 7 hours by direct EC. You can purchase a Europa-Spezial ticket from the Bahn for Budapest to Dresden for 39€ and get off in Prague. You can find fares and schedules at the German Rail (Bahn) website. Flying will take just about as long and cost more. Also a lot more hassle. Renting a car is probably more expensive, but faster if you don't account for the time to rent and return it.

Hi, Take the EC direct train by day. That EC train goes on to Dresden Hbf and then to its terminus at Berlin Hbf. Going by the night train is also direct.
