I am arriving Frankfurt by a United flight at 3 pm and need to board a Lufthansa flight for Munich at 5 pm. Is 2 hours enough time for transit? Will I need to clear immigration/customs in Frankfurt or in Munich?

You have plenty of time. Frankfurt is huge but German efficient. You will clear immigrations in Frankfurt as you leave the country.
Lufthansa dominates Terminal 1 (Concourses A, B, C) in Frankfurt and United, being part of the Star Alliance, uses Terminal 1, also. You shouldn't have to change terminals, although you might have to change concourses. Assuming you are flying into Frankfurt from the US, you will be entering Schengen and will go through immigration in Frankfurt. Are you a US citizen? If your luggage is checked through to Munich, you should retrieve it and go through customs there. In 12 trips to Europe, I have never had my luggage checked at customs on arrival. There is a customs line after immigration in Frankfurt, but I just walk through the "nothing to declare" line with my carryon bag and that's it. BTW, I have changed concourses (but not terminals) in Frankfurt on my way out of Schengen in about an hour.

If your bags are checked through MUC you don't retrieve them in FRA. You will retrieve them in MUC. Immigration (passport control) only will be in FRA. Customs will be in MUC. It's not like the US where you need to retrieve your baggage and go through customs at the first port of entry.
Vishnu, very easy transition in Frankfurt. We've done it to Italy a couple of times. From the international terminal, you just go through passport control into the domestic terminal area.
