need to transfer from Rome Airport to Civitavecchio port and
from Lisbon port to Lisbon airport. Are there reliable companies for these services???

It is easy but a little slow to use public transit. But if you want a driver for Rome try Romecabs.com. Also see RoninRome.com

Thanks Frank! Mary Anne, I can speak to your Rome trip - there are many companies available and as Frank suggests, Rome Cabs comes highly recommended. I usually go by train as it was only €4.10 from my part of town! Far less expensive than the private shuttles which start at €90 and up. You might look at this article - referenced by Frank - Traveling from Rome to Civitavecchia. It should give you some insights in to making the trip. You will have to change trains and the cost will be about €12.10 per person. It's fairly easy. You can get ALL the tickets at the FCO Train Station.
