We are looking for the fastest way to get to Vernazza from MXP. We were hoping to get there by train.
Because you're going on to Vernazza, you'll want to take the direct bus from MXP to Milan's Centrale train station. The train from MXP to Milan doesn't go to Centrale station, that's why you don't want the train from MXP, which is 30 miles northwest of the Milan city center.

As Kent mentioned, using the Malpensa Shuttle is the best option for reaching Milano Centrale from MXP. The Malpensa Express (train) terminates at Cadorna station, rather than Milano Centrale so it wouldn't be as good in this case. Check the Shuttle website at www.malpensashuttle.it/e-default.htm for all the details.
It's a good idea to reseearch your rail trip on either the bahn.de or trenitalia.it websites so that you have some idea on the departure times, route and number of changes. You'll have at least one change in either La Spezia or Genoa.
When you arrive at Milano Centrale, you can use either the automated ticket machines or the ticket office to purchase your tickets. The ticket office is two floors down via "moving sidewalks". There's often a queue there, but there are additional ticket machines on the side. The ticket machines at that level will accept Euro cash as well as credit cards. Those at track level would only accept credit cards as far as I could determine.
The trip will be about 3.25 - 4 hours, depending on which train you choose.
