TRAIN TRAVEL - Rome to Venice, Venice to Innsbruck and beyond

We are going to be traveling from train between Rome, Florence and Venice and then hope to overnight it to Innsbruck, then on to Salzburg and Vienna with about 2 -3 days in each stop and a couple of side day trips (ie: Pisa). For technical reasons I can't download Rick's train guide. I need help. I understand that between most of these stops it's perhaps 2 - 3 hours, except the portion between Venice and Innsbruck. Has anyone done this trip? We figure just second class seats for most of the trip since they are short runs. W are confused though by the plethora of options. And where do seat reservations come in? Can't we do it all at once, especially the one overnight Venice-Innsbruck? And if we go to Hallstatt from Salzburg for an overnight stay, for instance, is that an additional charge, a point-to-point or?? Thanks for helping.
