We are traveling from Freiburg to Milan. We can connect in either Bern or Zurich - would you recommend one trip over the other?

If you mean the Freiburg that is in Germany, then it doesn't matter as the journey time is more or less the same; both are large stations. If you mean the Freiburg that is in Switzerland....Bern or Lausanne will be the quickest connections. Changing in Zurich adds 90 minutes to the journey.

The Zurich route is more scenic. The Bern route has some very long tunnels.

Can I buy that ticket at the train station in Freiburg (Germany)? It seems to be too late to buy online.

Which ticket? When are you going? If you buy the Swiss to Milan part on SBB, you should get a code that will let you pick it up in Switzerland. No shipping time involved so it shouldn't be too late.
