You don't need or want to choose by segments. One ticket will be from Salzburg to Hallstatt, and the next day a ticket from Hallstatt to Vienna. When you go to buy, there might be different routes/times for each to choose from. Check with Seat61.com for more info, including if buying ahead is cheaper, and where to buy (probably the official Austrian site).
By buy one ticket from Salzburg to Hallstatt Bahnhof, then take the ferry across the lake to Hallstatt.
Then buy a ticket from Hallstatt Bahnhof to Vienna.
Could the confusion be due to different train companies offering routes- regional trains and main train lines?
Looking Up Train Schedules and Routes Online gives you the Deutsche Bahn train schedule link and tips for using it. If you simply enter start and end points, it will specify the most efficient transfer station. Yes, the train that stops at Attnang-Puchheim usually is headed to an end destination of Vienna, but that's only relevant when you're on the platform looking for your train. It's not important when buying the ticket.
Using Deutsche Bahn for Austrian Rail travel makes no sense to me - especially when Austrian Rail has a good website for not just looking up schedules but also purchasing tickets. https://www.oebb.at/en/
Just type in Salzburg as your departure and Hallstatt as your arrival and the website will give you all the options. Do the same for entering Hallstatt to Vienna. You need to spell Hallstatt correctly.
