Is it possible to take train from Civitavecchia (cruise port) to San Pedro sta whic is neariest to Vatican or is it faster take it to Termini then subway to Vatican best. Thanks

No, it is possible. Just be sure you get on a train that stops there. You have about three to four trains an hour from Civit ranging from a 45 min, fairly quick IC, to a the much slower regional that takes an hour and 15. And a couple in between depending on stops. Buy and all day pass (9 E last summer) that will get you in and out and all the buses in Rome. We find the buses are more efficient than the subway.
