I'm trying to figure out if a.) its a good idea to take the night train to Krakow from Budapest and b.) how to get a reservation for a 2 berth couchette or c.) if a 3 berth room would be a better option. If anybody has done this, I'd appreciate any advice.

I haven't taken that train, but I can tell you how to book a ticket. Because the route neither starts nor ends in Germany, you can't book online using the German Rail site, but you can book over the phone using this German Rail number: Dial 011 (US international access code) + 49 (country code for Germany) + 1805/141514. For the sake of clarity, couchettes have bunks for either four or six persons. Sleepers have berths for one, two, or three persons.

Since it is a 10:07 min trip, Night Train sounds like you will have enough time to sleep.
According to the Poland Train site, there is a direct train that Departs Krakow Glowny station @ 22:25 (Train P 200) and Arrives Budapest-Keketu pu station @ 08:32 with no train changes.
I could not see a price for the berths or couchettes.
