I am planning to visit Prague in June after I arrive in Paris. What would be the best economical way to get there? If by train which Paris trains station? if by air which would fly to Prague and from which airport? Thank you

If by train, I found one where you could travel by ICE (Inter-city express) from Paris Est (East) station to Mannheim, Germany and then from Mannheim to Prague via CNL (City Night Line - a night train) but the total travel time is 15:47. You can search trains on the excellent Deutsche Bahn website.
As for flights, I can guarantee you that you will find something faster, and quite possibly cheaper that services that route. I do not know off-hand what the best website is to check flights, though.

For discount flights in Europe, check whichbudget.com, flylc.com and skyscanner.net. However, when you find airline(s) that fly your route, go directly to their websites, so you're clear on all their regulations and charges. You might also want to check national carriers (in your case, Air France and Czech airlines) since they will often offer comparable fares under the pressure of competition....yet better schedules.

IMO, the Paris-Mannheim-Prague overnight route that Steven has given you is your best train choice. If you book Paris-Mannheim and Mannheim-Prague separately on the Bahn site ASAP, you may be able to get discount fares for each leg.
SkyEurope from Orly to Prague is probably your best budget airline choice. Book ASAP to get the lowest fare.
