I just made some reservations and printed out our e-tickets for train travel in Italy. What is the procedure for using them at the station? Do I present them to the ticket office for boarding passes? use a kiosk to print them up? or simply walk on the train with them? Does it vary depending on the individual station?

No boarding passes. You are not flying anywhere. You ticket should have the train number, day, time, and seat number and a code. Just get on and show it to the conductor when asked.
Your ticket should show a 6-digit PNR code and an internet scan icon. That's all you need. Just board the train and find your seats. When the conductor comes around, hand him or her, your e-ticket. The conductor carries a wireless PDA. He or she can either input the PNR code or scan the icon. That's it. Just make sure that you are on the right train.
OK Thanks for the clarification. I'm also assuming that we don't check our suitcases. Is there ample room above the seats? We try to pack light but they are still kind of heavy.
You don't check them. You tote what you brung. If they are "kind of heavy" put them in the bins at the end of the car by the door or sometimes in the middle of the car, or, depending on the type of rail stock, between the seat backs. If they are "kind of heavy" think about what will happen if they fall down because the train swerves or stops violently or they just over balance.
Some countries (e.g. Germany) requires that an ID or the credit card used to purchase the ticket is to be shown to the conductor along with the e-ticket. This is to prevent fraud. The e-ticket will tell if this is required.
