This question might be geared more towards the guru Lee, but we have a Swiss and a German rail pass. We'll be traveling from Zurich to Fussen. I've gone on the DB site but I'm not sure if any segment of our trip will go thru Austria, and if so which part, or will it just go thru Swiss/Germany. If so, I'll need to buy a ticket for the Austrian segment.

You can tailor your train journey to stay entirely within Switzerland and Germany. However the shorter route goes through just a little bit of Austria...Buchloe. Yes, you will need to purchase a seperate ticket for this small leg.

The part of Austria on the shortest route is Bregenz. The route goes through Austria, but a point-point ticket from St. Margrethen, Switzerland to Lindau, German, along with the rail pass, would cover your trip.
To avoid Austria, you can also go from Zurich to Romanshorn and take the ship (50% discount w/ rail pass) across the Bodensee to Friedrichshafen, then along the lake to Lindau.
