I was given a Swiss Card as part of my independent travel package. If I go
online to the Swiss train site, how can I purchase my 2 train tickets without
paying the fare since I am entitled to 2 train tickets with the card. I would like
to book Basel to Lausanne and Zermatt. to Zurich. Thanks!

You can't make advance reservations on domestic inter-city trains in Switzerland. All seats are first come first serve. You get the card validated, and use it to purchase your free & discounted tickets at the station windows.

You /won't have a prob getting tix once in Switzerld and their are many scheduled options so if one is full jsut catch the next. you can ck schedules online ahead to relieve your fears.
