We are debating whether to stay in a hotel in San Gimignano or an apt. in a farmhouse in Montepulciano. We will be there mid June and plan to explore Tuscan (south of Florence) to the extent possible in 3 days. We have a car. The farmhouse does not have air conditioning.

Both locations are exceptionally beautifully and since you have a car no problem in getting around. Therefore I would choose the location with air conditioning. It can be very hot in Tuscany and a/c will help you get better sleep and cool off. Lucky you to have choice. I stayed in Siena with a/c and was pleased I did in August.
I second staying in San Gimignano. Our last stay was Oct. 2003, had a car & spent 3 nights at L'Antico Pozzo Hotel inside the walls. Excellent location in a marvelous old town. You can enjoy the early morning quiet before the tour buses arrive, leave to explore great nearby towns, and return after the buses leave about 4 pm. There's still time to enjoy the late afternoon, have dinner in a local restaurant and enjoy a gelato with the locals afterwards. Another place we stayed 10 years ago is La Suvera near Pievescola, but it's hard to find and has become too pricey at $450 and up per night.
