Four years ago we used sharedshuttle.it which was recommended by someone on our roll call. It was fine — on time, no problems. We did take from central Rome and not the airport, but I think the company services the airport as well.
It depends on many factors outside your control, but the chances are that private shuttle companies cannot come onto the pier. You might give extra weight to considering the cruise company's extortionate shuttle company, IF they can guarantee that they will pick you up directly beside the ship. Otherwise, you have to take the port's free 49-passenger bus to the shuttle bus circle at the entry to the port. I've seen cruise company busses on the piers too, but did not have occasion to use them.
We've gone by car service (provided by our Rome hotel) and by train. The last time we arrived there, we walked to our car rental place to continue from Civitavecchia to Tuscany.
Rome Cabs goes onto the pier. That is why we used them.
Here is the website for sharedshuttle.it. I checked and they do have service from FCO to the port. We were dropped off right at our ship.
