I am traveling with a group to Bulgaria this summer. On the travel back, I would like to schedule a 1-2 day long layover in Athens. Does anyone know how to make this type of reservation using online websites? Thanks!

Most of the websites have "multiple destinations" as one of the options in addition to "round trip" or "one way". This allows you to plug in the cities and dates you want to combine.

Technically it is not a layover. You are just booking a series of one way tickets.

On kayak.com it is very easy to work out such a flight plan. Simply check "multi-city." Make Athens both a point of destination and a point of departure.
