We have 3- country/ 5 day railpasses for Switzerland, Germany and France. You can also use the railpasses for discount on things, like boats on lakes in Switzerland. My question is, if we use them for a boat on a day we aren't traveling by train, does that use up one of our 5 days?

Yes. So it's best to do a cruise on the same day as one of your train trips. From Rick's page http://www.ricksteves.com/rail/howrailworks.htm#bonuses : "The following European boat, bus, and other non-rail rides are either covered or discounted with any rail pass that covers the appropriate country. Covered bonuses start use of a travel day of a flexipass (same as any train would); discounted bonuses generally do not use a flexipass day, but travel must be within the validity period of the rail pass.
