We are flying into Munich and planning on taking a train to Weiden, Germany for a 5 day stay. We plan on traveling by train to Nuremberg, Prague and Regensberg during that time as well as a trip back to Munich to head home. What is my best option in terms of purchasing a cost effective rail pass? I have looked at the bahn.de website and am frankly a little confused. Thanks for the help.
I sure wouldn't get a railpass for that travel. Everything is within a short distance of each other and Weiden to Nuernberg, Regensburg, and the Czech border are all accessible by regional trains with Bayern-Tickets, an all-day pass for travel on regional trains for €28 for up to five people. You can get your ticket from the border to Prague for about €20 and in Prague for travel to Germany for even less.

I booked with DBahn online before, and everything went very smooth. They have an English version for you to search the routes/times. It's one of the best rail sites I've seen. The only scary thing for me was that once I clicked on purchase, they switched to German language. After the initial shock I copied and pasted the text into Google Translator to have an idea what was written on the page. But it's really pretty straightforward. The page is laid out almost identical to order pages in US or other English language rail sites. At the end of my booking they said I'll receive my tickets in 7 days. Guess what? That's exactly when I received my tickets. I was very happy with their efficiency and the quality of trains.
