I'm adept at using Eurailpasses where they're valid. I'm aware that if I take a trip from A to B and one point or the other, or even just part of the route, is in or thru a country where my pass is NOT valid, I have to pay extra. My question is: how and when and where do I pay that? For example: I want to board a train in Berlin for Krakow. I'm aware my Eurail Global Pass is valid in Germany but not in Poland. How do I handle the extras I have to pay to travel in Poland? Do I do it at the bahnhof in Berlin? At the border? Some other place and time?
Simply head to the ticket counter at the train station in Berlin and explain your situation. They'll sell you the appropriate ticket from the border to Krakow.

YW;)
According to the German Rail webxite, an Anschluß ticket from Forst, on the Polish border, to Krakow will cost €33,60 (at least for the direct EC). By purchasing sufficiently in advance, you can get an Europa-Spezial Polen ticket from the German Rail (Bahn) website for Berlin to Krakow for as little as €29. There is a direct EC with this fare at 11:33. However, if you have a consecutive day pass and can't "save" the day for another time, the few Euro saved might not be worth the specific train, non-refundable commitment.
