Taking Train from Passau to Prague. How do I find train schedules on line when there is no direct train route from Passau to Prague? Is this too complicated for anyone besides a travel agent?

There are a couple of regional trains per day direct from Regensburg to Prague. One, ALX355, leaves about 10:30. There are two more with one change in Schwandorf. So, you will need to take a train from Passau to Regensburg and then the train to Prague. An option that will save you some money, is to buy a Bayern-Böhmen ticket at an automat in Passau for €24 single, €34 for up to 5p, €2 more at a counter. Then go by regional train (there's one at 10:24) to Plattling at 10:59, leave Plattling at 11:07 for Bayerisch Eisenstein at 12:13. There's a train from Bayerisch Eisenstein at 12:45, direct to Prague at 16:51. The Bayern-Böhmen ticket is valid for regional train travel after 9 AM all the way to Pilsen (14:56). If you can buy a Czech Rail ticket for approx €6/p (in Koruna) from the conductor, you can go all the way to Prague. Otherwise you'll have to get off in Pilsen to buy the ticket to Prague. You can find the entire schedule for the train via Bayerisch Eisenstein by inputting Passau to Prague and using "only local transport". However, to get the schedule for an all regional connection using the direct train from Regensburg to Prague, you'll have to query the Bahn in two segments, Passau to Regensburg with "only local transport" and Regensburg to Prague with "all". But you can still use the Bayern-Böhmen-Ticket all the way to Pilsen.
