O.k., our we are flying out of Munich on May 9. We wanted to spend the last night in Munich city center, and then go to the airport the next morning. We will be arriving in Munich by car, coming from Rothenburg. Which car drop-off point would be the best. We are renting the car in Vienna by the way.

Try dropping off the car in the last city prior to Munich, then take the train the rest of the way into the city. The train station is in the center of the city and you will arrive without the hassles of driving.
Mapquest the directions to the drop off point, not only directions but address too. Mapquest can be off by several blocks and when you don't know where you are going, it is easier with a printed version to ask for help. Also it would be easier to navigate in a small city vs Munich.

I picked up a car in the central Munich rail station. I would assume you could drop off your car there.
