You can easily take the high-speed from Milano Centrale to Rome Termini. It will be a 3.25hr train journey. Rome Termini will get you close. At Rome Termini, go downstairs to the Metro and take the Metro A to Batitstini and get off at Ottaviano San Pietro. It's the 6th stop from Termini. If you have luggage, you can store it at the staffed "Left Luggage" facility in Rome Termini. Most likely a long line to leave luggage and a long line to pick it up but it works well. Very secure.
Shuttle buses run from MXP to Milano Centrale every 20 minutes. The fare is €10.00. Malpensa Express trains run from MXP to Milano Centrale once/hour at 43 minutes past the hour. The fare is €10.00. Malpensa Express trains also go to the Cadorna station in Milano by another route. Be sure to get on the right train.
