We are arriving in Milano airport on a Sunday after 4pm. Has anyone traveled from there to the Cinque Terra and how long did it take. We will be taking train. Also accommodation in Vernazza, any recommendations?

Since you will need to allow up to an hour to clear immigration/passport control and another hour to get to Milano Centrale, I agree with Jeff that the 18:00 train is the first one you could possibly catch. Departing at that times means connecting in Monterosso. Since it will be dark when you get to Vernazza (21:35), which might make it difficult to locate the place in which you choose to stay, spending the night in Milan is a good idea. I suggest you ask the manager of the place you pick if arriving after dark would be problematic in any way.
If you leave in the morning at 06:05 and connect in Monterosso, you will arrive in Vernazza at 09:33.
There is a 6PM train from Milano Centrale that gets to Vernazza at 9:35. Since the airport is about 45 minutes from the train station you would be pressing it by trying to make that. My suggestion would be to stay in Milan and go to Vernazza in the morning. You can get the train schedule here:

We did just the opposite last July--C.T. to Milano. Very easy to do. Stayed at Francamaria's in Rm. 2 with wonderful harbor view for 4 nights. Would stay here again. In Milano we stayed at Hotel Berna which is just a couple blocks from the central train station and an easy walk. Would stay here again too. It was very nice with a great breakfast buffet.
