If you are travelling some time in the future and therefore able to take advantage of the cheaper advance fares, I would suggest taking the train. Have a play with this site to see what is available.

The cheapest way to get from Manchester to Edinburgh is probably via National Express Coach (Bus). However the trip will be a minimum of about 7H:40M even on a direct route. The lowest fare I could find (using Manchester Airport as the starting point) was £57.00 for two adults.
Using rail would be a better option, although this will probably be more expensive. You'll have to decide which balance of time vs. cost works for you.

If you're traveling on weekends train travel can be slower than normal as that's when they do repairs and maintenance. So watch when you go. Train travel in the UK can be great, but if you're making a connection with a plane be sure leave a big cushion. And vice versa if you're connecting to the train from a plane trip. I experienced delays in both directions on a recent trip. Pam
