Is there a way to make just reservations for the TGV from Geneve to Arles from the French website. We are in Switzerland right now and could we pick up the reservations at the Geneve train station?

I don't think it's possible to make only reservations on the SNCF site. Just go to the nearest train station. You should be able to make them there.

I made reservations on a TGV train from Munich -- you should be able to makes your reservations in Geneve.
