I have a eurail global pass and it seems that I need reservation (ie pay extra) for night train from Vienna-Rome on Mon 9/27 and from Florence-Paris on Thurs 9/30. I was on trenitalia.com and it doesn't seem to let me print out the reservation online. Any help? Should I use another country's website, like France rail or Austria rail? Thanks!

Trenitalia has great difficulty coping with American credit cards. For a reservation on a night train, you'll be paying a hefty supplement, even for sitting up. raileurope.com is not a site I and many others would usually recommend, but its prices for Italy are pretty good right now. For your first journey, try the Austrian rail website at http://www.oebb.at/en/index.jsp. RailEurope shows spaces on the direct train for that first journey are sold out for that day...a train requiring a 6 am transfer in Florence may still have some spots open.
On your second journey, a first class double sleeper compartment will cost an extra $190 per person, on top of the daily cost of your rail pass.
Have you considered point to point tickets instead?
