I'm traveling by train in April 2017. I've purchased my first and last legs, Venice to Florence and Assisi to Rome, both high speed trains and direct. My second leg is from Florence to Assisi. I've looked at Italiarail (where I booked the other legs of my trip) and Trentalia. Both are offering few options. I prefer direct as I'm a novice solo traveler and only a second time train traveler. The direct trains were all regional making multiple stops. If I wait do you think they'll be more options?
It appears that all the TrenItalia routings include one or more regional trains. You can take a look a the schedule for the day of the week you intend to travel, but for just 7-10 days from now. (Schedules are different on holidays, so don't use January 1 as the date you check unless your own travel date will be an Italian holiday.) That should be quite similar to what will be available on your travel date in April. For weekdays I'm seeing an 8:02 AM departure that requires no transfer, but there will certainly be stops. Assisi is a rather small city, so it would be unlikely to have non-stop trains from Florence.
There's a 10:15 AM departure that begins with a non-stop FrecciaLink to Perugia, where you would change to a regional train. That's a 6-minute connection, which should be fine if you're ready to hop off the train when it stops in Perugia and have a reasonable amount of luggage. Most (not all) Italian trains stations have elevators or escalators to get you under the tracks to the correct platform. Even if something went wrong on the transfer, trains between Perugia and Assisi run quite frequently at most times of the day.
Florence to Assisi is primarily served by regional trains. There a few options that are direct and don't involve train changes but are on a regional train that makes multiple stops. I can't see other options that would be any faster. To get to Assisi by train involves going through Perugia or Foligno.
Not sure how you were able to purchase Assisi to Rome on a high speed train, it is a regional train as well with the exception of one or two Intercity trains (a little faster than regional ones).
Regional trains although slower, do offer great value for travel.
It's only 107 miles from city to city. Regional trains give you a great chance to enjoy some of the authentic people that'll get on and off.
There are direct Regionale veloce trains which do Florence to Assisi in a little bit over 2,5 hrs.
There is no need or discount for advance buying of these tickets. Buy them the day before to avoid a possible queue at the ticket window when your train is about to depart. Don't forget to validate (i.e. get them stamped at one of the machines for this purpose) before boarding the train!
You may consider taking the direct Regionale Veloce train departing Florence at 8:02 AM, with a travel time of 2Hrs 47 minutes.

Thank you everyone. Holly you are correct I misspoke. My train from Assisi to Rome is Intercity, direct, but not high speed. Looks like I'll have the adventure of riding in three styles of trains.
You'll probably get to like the Regionale best.
Assisi doesn't have a track that accommodates the Freccia trains, you will see lots of them whizzing by on the fast track (maybe a kilometer away?) from the Assisi boarding platform.
