Between Rome and Florence a train is better. Florence to Siena by bus is better. Yes you can buy tickets online. You can walk around and take pictures anywhere. Just look for a place in the historical center so that everything is close by.
Neither Florence nor Venice historical centers have dangerous areas. The only danger in walking while taking pictures in Venice is accidentally stepping in a canal and drown. So, watch your step.

Anand, Travel from Rome to Siena is probably better by train. The trip is about 3.5 hours or so, and there's often a change of trains in Florence or Chiusi. For travel from Siena to Florence, the Bus is a better option as it departs from the main part of town, rather than the bottom of the hill where the rail station is located. I don't know if you can buy Bus tickets online, as I've never tried. In Venice you might want to stay in the area around San Marco, as that's a good area to get early morning photos. In Florence I prefer the area close to Firenze SMN station. Note that many Churches and other sites DON'T allow flash photography, so be sure that you're familiar with the method to disable the flash. Tripods could also be an issue in some places. Be sure to look for signs at the entrance to various sites, which will indicate whether photography is permitted. Happy travels!
