I want to go from Budapest to Prague in Sept. On the Bahn site it shows discount tickets possible 91 days in advance. Can I get these on the Bahn site or must I go to the Hungary web site?

You can only buy tickets on bahn that start or finish in Germany. I would think you would need to go to Hungary train site.

The Hungarian website is not user-friendly. Go to TripAdvisor.com for very helpful advice on this. Some good train experts there. Look in the Hungary and/or Prague forums.
