Your hotel is in central Madrid, and my choice for transportation between Barajas and the city is by AeroCity shuttle van. Check the details out on their website or on the Go Madrid website (transport tab, then AeroCity link). It's €23-€26 one-way for up to four people. You can reserve a one-way or roundtrip shuttle online before you leave home and pay the driver. A taxi is about the same cost, but the meter is running...not good should you get stuck in traffic. I believe the Metro requires a change...maybe two.
We have stayed at Medio twice and loved both times. The hotel is directly across the dtreet from Atocha train station and next dooe to Reina Sofia art gallery. As we have never used airports in Europe, we cannot tell u how to get to the hotel from the airport. We think that there is a metro line to airport and you could transfer and get off at Atocha.
The metro is as follows: Take Line 8 at airport Transfer to Line 6 at Nuevo Ministerios Transfer to Line 1 (Blue) at Quatro Caminos get off at Atocha ( NOT at Atocha RENFE, which is the station)

Great info from Paul and Sara, and I thought it was two transfers on the Metro. Not a problem if it's just you and maybe one other person with minimal luggage...cost effective, too. If you have lots of luggage, kids, or are very tired, two changes might be two too many. Just something to think about. Have a great trip!
