I am trying to book an overnight train for two people. We have a Eurail pass including these countries. I went to the website recommended: buchung.nachtzugreise.de. I am just confused if I need to pick the accomadation surcharge only, ticket exists, since I have a eurail or I need to pick one of the other choices? Any help would be greatly appreciated.

"Accommodation surcharge only" is what you need with a railpass. A night train ticket consist of two parts, the use of the accommodations (seat, couchette, sleeper) and the rail portion, which can be "paid for" with a rail pass, a normal ticket, or as part of a full night train ticket. With a rail pass, you only need to pay the accommodation part.
Make sure your railpass includes Austria!
If you haven't already bought your railpass, look at the option "Ticket and accommodation surcharge, without Bahncard". Look for Special or savings fares. Often these fare are less than the cost of a day of a railpass plus the accommodation surcharge.
