Is there a train from the Munich airport to Prague other than the train that leaves at @17:01? As we will arrive MUC early in the morning that is a long wait. Hate to buy a reserved seat bus ticket and then because of air delay miss the bus.
The fastest way from Munich Hbf to Prague is the Bahn-run bus that leaves from the north side of the station. You'll probably have to take the S-bahn into the Munich Hbf. Sometimes, I think, the bus makes a stop at the airport, but not always. You can find schedules for trains and the bus on the German Rail (Bahn) website. There is a direct train from the Munich Hbf at 9:01. It doesn't stop in Freising, near the airport, but you can take the 8:41 bus from the airport to Freising (20 min) and catch a train to Landshut, where the direct train makes it's first stop coming out of Munich.

There is also a connection that leaves Freising at 13:09, with a dedicated connection in Schwandorf (14:46-15:08) to a train that get to Prague at 18:51. If you use these train (and bus) connections, you can travel from the Munich area to Pilsen using the Bayern-Böhmen-Ticket for 29,50€ (for 2P). The Bayern-Böhmen-ticket is a regional pass like the Bayern-Ticket in Bavaria, but it's also valid in a region, including Pilsen, near the German border in the Czech Republic. After Pilsen you can use a Czech Rail ticket for about $5/P (100 Kc/P)to Prague. You should be able to purchase the ticket to Prague from the conductor before Pilsen, but certainly you could buy one in Pilsen and take the next train to Prague. Up-dating from my first post, bus 1159 from Munich Hbf (12:45) to Prague (17:44) does stop at the airport at 13:25. If you preferred the direct bus, you could check at the Bahn ticket desk before buying a Bayern-Böhmen-Ticket (although 2€ more at a counter than from an Automat) to see if they have any more places available on the bus. (A ticket for the bus purchased just before departure will cost you 61€/P, and get you to Prague an hour sooner.)
