Assume I am taking night train(s) from Frankfurt to Paris that stops and requires change of trains in multiple other countries.
Can I use a regional France-Germany pass for this trip?
(ie. Does only the start and final destination apply?
I believe that you have to count all the countries your journey takes you through even though you might not actually stop there. Belgium, Netherlands and Luxembourg count as one (Benelux). Therefore, three countries in your case. I know I had to include Austria when taking a night train from Munich to Venice.
If your route from Germany to France takes you through Belgium, then your pass will have to include Belgium (Benelux).
However, you can take daytime ICE trains directly from Frankfurt to Paris in just under four hours. While the regular 2nd class fare is over €100, booked up to 90 days in advance at www.bahn.de, you can get a Europa-Spezial Frankreich fare as low as €39. Your ticket will be for a specific departure date and time and it is non-exchangeable and non-refundable.
