We are traveling from Rome or Pisa to Belgium. Staying 2 nights in Bruges, train to Amsterdam stay 3 nights then flying to Zurich. I can't seem to find a direct and inexpensive flight to Bruges from Italy. Can anyone suggest a route? Maybe Amsterdam first, then Bruges.

Bruges doesn't have an airport - are you looking at flying into Brussels (hour train from Bruges)?... Alitalia flies from Rome to Brussels. So does Brussels Airlines (which I flew last summer and was pleased with), both fly direct, and according to Kayak aren't too expensive. Both airlines also fly direct from Florence airport, but not Pisa.
