We are on a tour from Prague to Bratislava and traveling up to Slovakia for few days. Is is better (economical & convenience) to fly back to the US from Bratislava, Vienna, Prague or Budapest?

Austrian has direct flights from Vienna to a couple of different North american cities. That would be my first choice.
The same quesrion has been posed in the Slovakia forum - there are more answers there, so I would suggest going there to add additional responses.
I don’t see nonstop flights but I don’t know when you’re flying either. From Bratislava to LAX and SFO one connection is required, from Vienna to LAX the same.
Prague has a Delta flight non-stop to JFK seasonally. Whatever seasonally means.
You could also fly out of Vienna on Austrian Airlines.
Bratislava is 45 minutes from the Vienna airport and there is an airport bus from Bratislava center.
The Bratislava is microscopic and used exclusively by discount carriers like Ryanair.
On my flights out of Vienna, half the plane is usually Slovaks.
you will have to go to a place like Google Flights and start putting in dates and destinations and see what you get. no other way to know.
UAL has 35 choices of VIE-XXX-SFO ( one stop somewhere) ranging from 14 hrs to 23 hrs total travel time
Delta has a single one stop option; all the rest are 2 stops.
