Which ferry lines are you referring? Assuming you have all that Russian red tape for a visiting St Petersburg behind you, I'll suggest this route if you choose the ferry option (I would too). If you're in Rostock, take the ferry to Helsinki, stay a few days, then take the ferry to Tallinn (Reval), stay a day, then the ferry to Petersburg.
If you're using the discount airline option, the carrier there is Air Baltic. but that does not necessarily mean you are going to save time merely by flying. It depends on how direct relatively or circuitous the flight route is, especially if it goes through Riga.
There are ferry routes from Germany to the Baltic countries and Finland...Kiel to Klaipeda (Lithuania), ie, the former city of Memel, the most northeastern city in the former East Prussia. Both Lübeck and Rostock have ferry connections to Helsinki. If you do take the ferry and spend over 24 hours to the destination, you can be certain that you won't see any anglophones, except in Helsinki.
In addition to Fred's specific advice, I looked at www.aferry.com and did not find any direct ferry service from Germany to Russia.

There is a beatiful, comfortable Finnlines Travemünde-Helsinki 27 hours ferry from where you can take St. Peter Line to St. Petersburg.
