This question has been asked before so you might find a more detailed answer in the archives. You would need to take a train or subway to Mainz, Germany which is on the Rhine River a short distance from Frankfurt. There are Tour Boats that travel the river to St. Goar from there.

Most of the advice I have read was to take the train to St Goar and then take your river cruise on the section of the river in that area as it is considered the most scenic. Local railways run on both sides of the river for the return trip.

Whichever method you choose, you will start off on the train or subway. I hope you have a great trip.

I think of a ferry as something that takes people and cars across the river. There are several of those on the river, like at St. Goar, but the ships from Mainz up to Köln are just people ships.

The easiest trip to take is to ride the train from Frankfurt to Rüdesheim that leaves every hour at 08:53, 09:53, 10:53, etc. from tracks 23-24 in the main train station.

In Rüdesheim, you can catch the ship going to St. Goar. This allows you to see the best of the Rhine river gorge and the most castles. Take the train back to Frankfurt.

Do check the KD boat schedules as the ships cut way back in Oct. and there may only be one per day or in the winter, none at all.

There actually is a ship that goes from Frankfurt to Rüdesheim on the Rhine, but it takes forever and a day. I have actually taken this long ship ride. Don't do it unless you enjoy going through locks.

Just to be certain we understand the question correctly. Are you looking for a scenic cruise of the Rhine? Then the above posters have provided the answers. But if you are looking of an autoferry to cross from the right to the left bank of the Rhine, there's one at Rüdesheim, one by Burg Pfalzengrafstein and one between St. Goarhausen and St. Goar. Or, you can just drive over one of the bridges by Mainz and Wiesbaden.
