I'll be spending ten weeks in Rome for a travel abroad trip, during which time I hope to explore the country thoroughly. The only problem is that on four separate occasions I will need to travel out of Italy: Spain, Greece, Amsterdam, and Switzerland. What would you all recommend as far as my transportation methods? If I purchase a 3,4,5 country pass, will I need to include all countries between Italy to Netherlands and Italy to Spain? Some sources say the pass covers boat trips (like from Italy to Spain or Italy to Greece) but other sources say the pass only provides a discount. And lastly, for my travel inside Italy, does the pass accomodate this as well?

First, for what the pass actually covers, go to the Eurail site.
Some ferries give you a discount; some charge a surcharge. The only ferry line that has "Free passage" charges a surcharge for June-Sept.
One of the "countries" on a select pass will be Benelux (Belgium, Netherlands, Luxembourg). If you include Benelux as one of the countries, then with a select pass, you will need to add France to get to Benelux and Spain.
Compare all prices...eurail pass, point to point tickets, air fares, etc.
For your trips to Spain, Amsterdam and Greece, how much time do you have for them? Would getting a discounted airfare make more sense?
Listen to Frank. It's more work. But compare point to point against Eurorail. You will pee yourself. Eurorail is a rip !!
