We have a connecting flight from CDG to Malaga but the airline (vueling) will be changing its airport location from CDG to Orly. They also changed our flight time to the next day, the airline offered to refund our tickets but that would mean we have to get another flight that costs a lot more (we're leaving in 2 weeks) or take the train. I'm not sure what would be the best way to do since we're traveling with 3 young children.

It's 15 hours to Malaga by the fastest train, and that's 15 hours from when you leave one of the downtown Paris train stations--add the time it would take you to get from the airport to the Paris train station. And the other trains take more like 20 hours station to station time.
So the train doesn't sound like a good option for you.
Air France buses directly link CDG and Orly (you don't have to be on Air France to use these).
Sounds as if you may have to sleep near Orly. I don't know all the hotel options. The two that come up here are Hotel Ibis and Hotel Mercure. With 3 children in tow, you may want to pay more for the greater comfort of the Mercure. You should book the hotel soon, since this is the summer.
A taxi from CDG to Orly will be expensive but with the children may be worth it. Two years ago the taxi fare from CDG to Orly was €80. I don't know of a shuttle. A problem with taxis is 2 adults + 3 children, I don't know if a taxi can do it.

There is the Air France bus link between the two airports. There is also the RER---a commuter system with limited stops---that goes also. The B (blue) line goes from CDG to Paris and on to Orly. At CDG take one "direction Anthony" Anthony is the end of the line but has a short rail link to Orly. For additional information, go to "Aeroport de Paris" It has connection information. The Paris public transportation site is RTP.fr. It has interactive maps and gives schedules,times for given trips, recommended routes. On the standard map, the blue line will be of course in blue. Follow the blue route from Roissy CDG to Anthony and Orly
