We are traveling to Croatia for 9 days, bookended by stops first in Prague and finally Berlin. What is the best method for traveling from Dubrovnik to Berlin. I have checked the low cost airlines and have not found anything. Should we just return to Split before leaving Croatia for Berlin (seems to have many more flights)? Should we fly one air line to Zagreb and then another from Zagreb to Berlin?

I suspect that the reason you haven't gotten any responses is that this is a personal decision for you. It sounds like you have a good handle on the alternatives and it is up to you to balance cost vs travel time vs schedule, etc.
