We are going to Czech Republic(Prague,Karlovy Vary,Cesky Krumlov),Austria(Vienna),and Poland(Krakow).We plan to use metro/train when possible. Please offer ideas and unique experiences for this trip. I am aware of the distance and challenge to travel to Krakow. Auschwitz is a must see.

I realize you want to use the train when possible,
but a couple years back we got a good fare on LOT
airlines, Polish national, between Prague and Krakow.
It is very easy to take the train from Prague to Krakow. I took the night train and it was very easy to book.I reserved my sleeper at the station in Prague and they have a booking agency there that spoke fluent English. Krakow is well worth it to go to as it is a great city full of things to see and cheap! I took a morning tour to Auschwitz that was reasonably priced, but I did find it reasonably rushed. I did love the Crazy guides tour that took you around in a trabant and took you to various sites throughout Krakow that are harder to reach through public transportation. Great tour and the guide was really knowledgable and gave his own personal account of living under a Communist regime.
Prague is great, make sure you see Charles bridge either early in the morning or later at night. So many people otherwise. I stayed out of the old town area and loved it as it was quieter and the meals were much better and so much cheaper!
