Sulga has bus service between FCO and Assisi, but there is only one bus/day. Depart at 09:00 and arrive at 13:15. See the timetables here. For more frequent service take either the Leonardo Express train (€14.00) or a Terravision bus (€4.00) from FCO to Roma Termini and the train from there to Assisi. You'll most likely need to make one connection at Foligno. See the timetables at trenitalia.com. The Leonardo Express runs twice/hour. Terravision buses run every 20 minutes.
