The bus from the airport requires a change at Lisbon’s Oriente station before going to Fátima. You can take either a direct bus or a direct IC train from Fátima to Coimbra that takes an hour: https://www.cp.pt/sites/passageiros/pt. If you pack heavy the bus will be easier since you stow your bags before getting on it. The same with traveling from Coimbra to Porto. You can take a direct bus or direct IC train with the train being slightly faster in all scenarios mentioned above.
I have traveled around Portugal and, to be honest, both trains and buses are fine there, but each option has its own advantages. Trains are great because they are fast and convenient, especially if you buy tickets in advance. Buses take a little longer, but they often go to places that trains don't, and they are easier to travel with luggage.
