We are planning to arrive in Bratislava from Vienna by boat (Twin City Liner- any other suggestions?) and would like to continue our trip from Bratislava to Budapest by boat as well. I can't seem to find a service that currently offers this. Does anyone here have a lead or recommendation?

Several years ago we did it in opposite direction: Budapest -Bratislava- Vienna. It's a seasonal service and I think season starts May 1st. This website may be helpful: http://www.bratislavaguide.com/boat-transport-cruises

The only way that I know of is the hydrofoil. The couple of people I have spoken to who have used it have said that it is not very comfortable and it was very, very noisy. It takes longer (4 hours vs. 2.75 hours) and costs three to four times more than the train and I understand that the Danube isn't particularly exciting along the way.
