I'm traveling to Prague for a friend's wedding and heading to Budapest afterward (10 days spanning May-June 2013). I would love some advice on the best way to make the trip, particularly as I'm female and will be traveling alone. A few people have recommended the night train, but I would like to hear from others about their experiences. Any advice on flying, bus, and/or train options would be very much appreciated! (I'll head back to Prague at the end to catch my flight back to the U.S. so it will be a round trip.) Thanks,

By far the easiest would be to fly. Czech Airlines will fly you each way nonstop. Flight takes only 1 1/2 hours. RT price currently under $200, depending on your travel dates. http://usa.czechairlines.com/en/portal/homepage/us_homepage.htm
I agree. Budapest and Prague are far apart enough to justify flying. Second best would be train, then bus, then driving. You don't have to necessarily take night train, there are direct day trains, too.
Are you in that big of a hurry to fly? We are doing the same trip in May 2013. We are starting in Prague, then taking the train to Cesky Krumlov for 1 night (because Rick Steves says it's amazing (-: )and then another train to Vienna for a few days then a boat (twin city liner) to Bratislava for a day and night then a boat (if I can find one) or train to Budapest for a few days. The night trains are safe, our daughter did the trip alone a few years ago- similar itinerary as this. You could easily enjoy 1 night in Cesky Krumlov and Bratislava and then 2 nights in Vienna and give 6 nights in Budapest and be happy. Who wants to mess with a foreign airport? Take your time. Have fun!
Check out multi-destination air bookings. You may be surprised to see that you can fly into Prague and out of Budapest for about the same amount as the single-destination round trip, saving both the time and money it will take to return to Prague to fly home.
