What is the best way to go from Munich to Prague for two people? Is a rental car a good option?

Take the train. You can go to www.bahn.de to research times and prices. Many car rental companies charge a hefty fee to pick up in one country and return in another. Additionally, some rental companies have restrictions about taking their cars into former Soviet bloc countries. Finally, if you are relying upon your credit card for CDW coverage, make sure that it will cover you in the Czech Republic, again the former Soviet bloc issue.
There are 2 direct (no changes) trains that takes only 6 hours and 1 minute. One departs Munich at 06:43 and arrives Prague at 12:45. The 2nd one departs at 16:44 and arrives Prague at 22.45. Personally, I would not take the latter as it arrives in Prague at 10:45 pm.
Bayern-Ticket (Bavaria-Ticket) – Travel is 2nd Class

This ticket is valid from Monday to Sunday for one day of your choice from 9 a.m. until 3 a.m. of the following day (on bank holidays for the whole day)on Saturday and Sunday and bank holidays from from 0 a.m. until 3 a.m. of the following day.
There is also a direct Munich-Prague night train. The SparNight (discount) fare for a bunk in a six-person couchette is 69 EUR. Book at http://buchung.nachtzugreise.de and print your own ticket. Click on the British flag to view the site in English.
6:43 is awfully early, and unless you travel on a weekend, you can't use the Bayern-Ticket for most of the trip because it leaves before 9 AM.
There is a more reasonable connection that leaves Munich Hbf at 10:44 and gets to Prague at 16:45 (also 6hr 1min). It has a change of trains at Regensburg and at Schwandorf.
If you use the Bayern-Ticket, it is only valid to the Czech border. From there you will need 2 Anschulß-Tickets from Furth im Wald to Prague. You can get them from DB in Munich for €18,70 per person. Total cost of trip would be €64,40.
There are other train connections to Prague that cross the border at stations other than Furth im Wald. If you take one of these, you will have to make sure where you cross the border and get the right Anschluß ticket.
