We plan to fly from Toronto to Vienna and spend several days there before the Best of Eastern Europe tour. We had originally planned to go to Venice at the end of the tour, but airfares for that route have been skyrocketing, and with the exchange rate getting worse, we were thinking of perhaps just staying in Slovenia a day or two and returning to Vienna to fly home -- saving Venice for another time. I'm curious to know the pros and cons of traveling by train from Ljubljana to each of these cities, as well as any experience anyone has had flying out of either of the two....or any other airports worth investigating.

Flying home from Slovenia usually requires you to fly into one of the big European gateway airports where you swap to a flight to N. America.
Budapest and Venice have non-stop flights seasonally on Air Canada to Toronto and they are not too far. If you have never been to Budapest, it is a great city.
Venice may still be a great option for flying home after Ljubljana - take a bus or shuttle (GoOpti, DRD, or perhaps FlixBus) from Ljubljana maybe even directly to Marco Polo airport.
If flying out of Venice is too expensive, what are your other options to fly home? Use Google Flights and look for other options. See for yourself what the cost of flying home out of Vienna is vs. Venice. You might be able to fly home directly from Ljubljana with one change somewhere else in Europe, maybe via Fraunkfurt or Amsterdam. Again, check Google Flights to see your best options. The best choice for you may be different for me or someone flying home to a different city on a different date, so I can't tell you without checking dates and cities what your best flight option is.
Even if the Venice flight is not cheap, if it's direct and late enough in the day, you might still be able to spend your last night in Ljubljana and go from there directly to Venice Marco Polo to fly out. Compare that to the price of say going back to Vienna and having to spend a night or two overnight and flying home at a cheaper fare.
There are relatively easy ground connections (probably about 2-1/2 hours by either bus or train) between Ljubljana and Zagreb, but I wouldn't expect Zagreb to be particularly cheap for you.
