I will arrive in Basel on a Saturday morning via a Rhine river cruise. Is the port near the train station? What is the best train route to go from Basel to Fuessen? And then from Fuessen to Salzburg?
There are two places passenger ships tie up in Basel, St. Johann and Rheinhafen Klybeck, you need to find out which one your ship is using. Both of them require a tram to get to the station. St.Johann is near a tram stop, Rheinhafen Klybeck requires a 10-15 minute walk to the tram stop.
They are usually taxis waiting whenever a boat docks, but they are expensive, CHF 30-40 to get to the station.
The train route from Basel to Füssen is convoluted, because the train line to Füssen comes from the north, and you are coming from the west. Best thing is to look it up (with the correct date and times) on www.bahn.de It will take about 5-6 hours.
Finally NOTE there two main stations in Basel, Basel SBB and Basel Badischer Bahnhof. Basel Badischer Bahnhof is used by trains to and from Germany, this is the one you want. www.bahn.de will abbreviate this to "Basel Bad Bf".
Füssen to Salzburg, again look it up on www.bahn.de

Actually, one of the fastest routes, and one with fewer changes, goes from Basel SBB (not Basel Bad) through Zurich.
